How can nonhomogenous files/data be organized together?

[edit] Separate into folders by file type?
Example: On my hard drive, I often separate things into different folders based on their file format/media type:
- Audio (non-music)
- Music (MP3s, etc.)
- Movies
- "Documents" (PDFs, text files, etc.)
- ...
But at the same time, I don't like doing that, because (at least with the limitations of present-day file systems) then you can't also file/tag it centrally under its respective topic(s).
For example, I may want to organize my audio books and (text) eBooks together in a Literature/Books folder, but that is currently mutually exclusive with having Audio and Text Documents folders... Both organizations would be useful--at different times--so it should be possible to organize it both ways.
